I have seen complete motors and cans without arms run through a zapper. Does make a difference which way the mags are zapped? If there is no slug or what kind of slug, will it still work?

In general, any zapping is better than no zapping, but using a slug is better than not, and also better than using the arm as a slug.
In many, if not most cases, the zapping is just insurance against anything that may have sapped the magnets since they were previously charged. Quite a few "normal" things, however, including crashing, soldering on the motor, and the normal heat of operation DO affect ceramic magnets.
Personally, I would zap the magnerts whenever the motor was apart for normal maintenance anyway, and use a solid steel slug.
